I had this happen to me last week. I had two files open in Sigil and after I closed the first one, my Saved Searches were missing from the second one. The Saved Searches reappeared after I closed the Search dialogue box and reopened it. I'm running the current version of Sigil (v0.9.6, qt: 5.4.2 on 18/6/2016) on my netbook using Windows 7 Starter.
