Did you use the "Check and repair book links" menu choice?

"Check and repair book links" detects and fixes a number of problems besides migrating links when an OverDrive site is updated.

I will add a note about this to the message that tells you to change the library ID in the configuration when OverDrive switches your library to the new website layout.
