The only shelf maintenance in the Kobo Utilities plugin is the function to delete the duplicate shelves that have turned up because of problems on the Kobo server. Is that what you are using? And do you have duplicates to remove? I don't think it should do anything if there are no duplicates. If this is what you are using, you also need to not select the purge option. If you use the purge option, the shelves are removed from the database in such a way that the Kobo server won't be told they have been deleted the next time you sync.

If there are no duplicates, then you should just let the driver do the shelf maintenance when the device is connected. This will delete the empty shelves in such a way that the next time you sync to the server, the shelves are deleted.
