Overwrite Always also worked when a prolific FFN author or three happened to add to their stories on the same calendar date as I had already updated. I guess the Overwrite If Newer logic considers only the date, not full timestamp. Perhaps the full timestamp isn't in the metadata FFN offers, I know it only displays the date portion on the site.
In any event, switching temporarily to Overwrite Always allowed me to update those remaining stories, after I got a list of them from the update log.

A bit of a pain, though, 'cuz I have to go find/select those stories that failed. But usually there's just one or two.
Just as an idea, I wonder if it might make sense and not break the model to also evaluate # of chapters - that is, Overwrite if Newer if the timestamp is greater OR the number of chapters is greater. Or get the rest of the update timestamp from upstream so there is better resolution

. Just ideas - as I said, I have a workaround.
