The patches would have to be re-installed after the firmware update as the modified files would be overwritten by the update.
So if you have a KA1 or Aura2, copy the entire set of files, if you are updating an H2O (as an example), just copy the KoboRoot.tgz. As the Glo HD is also a mark 6 hardware, you should be able to copy the entire file set.
While I haven't seen a Kobo ereader bricked by a firmware update not intended for it, there is no guarantee that this might not happen.
