In short, no. There is currently no way to disable just the header in KePubs.

In older firmware there used to be a configuration option to remove the title, but it still left a big empty header at the top of the screen, and Kobo removed that option a while pack.

Edit: There used to be a patch that could change the font style of the KePub header, but there has never been one that could reduce the size of the header itself.

It is just one of the many disadvantages of the KePub reader that you need to weigh up when deciding between ePub and KePub.
