Amazon's DRM is device-specific, not account-specific, so a book can only be read on the specific device it's been encrypted for.

You don't "back up" using Calibre. You use Calibre as your ebook library, and re-send your books to your new device from Calibre when you get a different reading device. Presumably (hopefully?) you are backing up all your books already. Import them into Calibre from wherever it is that you're storing them.
