This occasionally happens to me when I have two/three different EPUBs open at the same time. I still haven't figured out exact reproducible steps though (which is why I never reported it).

Although in my case, everything returns to normal if I just close out of Sigil and reopen it.

Is your case permanently losing your customized Clips?

I do have Sigil 0.8.6 still installed alongside Sigil 0.9.6 (if this might be relevant to this bug).
