It was added in the feature explosion of v0.7.0 (and is mentioned in the outdated documentation). In the name of thoroughness: the Generate TOC and the Edit TOC tools modify the NCX when editing EPUB2s, and modify the NAV document when editing EPUB3s.
Why isn't the NCX also modified in an ePub 3 that's trying to keep backwards comparability?
