The utilities plugin doesn't have functions for "normal" collection management. It does have a function to cleanup duplicate collections. This is only useful if there are multiple collections with the same name.

Disabling the "Kobo Read device interface" won't matter as that is for the oldest devices. If you use the extended driver, then the "KoboTouch" driver should be disabled.

If the collections aren't being managed properly buy the driver, it usually means the configuration is wrong. The most common problem is that on the "Sending books to devices" page of the calibre preferences, that "Metadata management" is not set to automatic. Then you need to make sure the options selected in the driver are correct. So, the column names in the collection columns field are correct and with a "#" for custom columns, and as you want to create collections, the create option selected.

If the options are correct and the collections do not get created the next time you connect to calibre, I need to see a debug log. Restart calibre in debug mode, connect the device and let the connection jobs run. When finished, close calibre and the debug log will be displayed. Post the full contents of the log. I can usually work out what is wrong from that.
