The "Only show downloaded items" option will stop them showing up in the library, but if there were already some tiles for non-downloaded books on the homescreen before you enabled that option, (edit: or when you remove a book from the device without also removing it from your account) then you would have to dismiss those tiles individually (long-press the tile and select dismiss tile.)
