I sideload all of my books as kepubs, and none of the footnotes are showing as popups in the 3 books I have tried (firmware 4.0.7523). In fact, selecting a footnote link doesn't work at all. Instead of going to the link, I am taken to the cover page. I checked to make sure the links were coded correctly, and they appear to be ok. The links work correctly in the Calibre viewer. I hope this gets fixed soon. One of the reasons I switched to kepubs is for the popup footnotes. (I should mention that this is on my H20 running firmware 4.0.7523, so it may be different on the Aura One, although I can't test that right now.)

ETA: Hmmm...the footnote reference numbers in the books where popup footnotes are not working all share the same (somewhat unusual) property of NOT being surrounded by <sup> tags. Instead, they use a <span> that includes [vertical-align: super]. Could that be contributing to the problem, perhaps? I'll do more checking.
