It's likely that your Kobo hasn’t processed the files loaded onto the device.
You could try deleting the files manually from the file manager in your OS and try again from within Calibre. The safer way though is logging out of your device completely, setting it up again and starting with a fresh database as there could be residual info from writing to the database with Calibre that could cause problems in the future...
With Kobos, it is *really* important that you *always* wait for the device to disconnect itself after ejecting safely, that is the only way the software will start looking for new books and handle them properly. Also, never delete books that *have* been recognized other than from the device software itself! Even though you could do it with Calibre (but never from the file system!), it is safer as that will definitely be registered in the database.
