The option to enable extended Kobo features should just disable the KePub generation, most of the other options should still work (hyphenation, language, cleanup, etc.). If not, that's a bug; the only option that depends on KePub generation is "Silently Ignore Failed Conversions", everything else should work even if you don't generate a KePub.
