You didn't break anything. You ran into an obscure SD card limit. I wish there was a way for CC to warn people so they (you) could take steps before things get catastrophic.
And you are not alone in wanting lots of books in CC. Some 5% of users have CC libraries in excess of 10,000 books. The biggest library we know of is larger than 45,000 books.

Three points:
- You should still take the steps described in this FAQ. That will prevent the problem from happening again once you get all your books back on your device.

- Did you also erase CC's database? If not then have "missing book files" for all the books in CC. If you want to re-download them in one fell swoop then (after changing the template as described above) use "Wireless device connection/Sync newer book files". A book in calibre is always newer than a missing book. You will need to enable this connection type in CC's Settings / Connecting to calibre. One possible issue: it could take calibre a long time to prepare to send that many books. The connection shouldn't time out, but who knows?
- If you want to remove the deleted books from CC's library then use "Books with missing files" on CC's main menu. CC will verify each book and present you with a list that have missing book files. One option is to delete them all.
