Thanks. I had a quick look at it and it is as I expected. And I can see what the problems is. The migration code isn't handling the options if the extended driver is being used. I'll have to think about how to fix it.

The first option on the extended driver tab of the configuration is probably what you want. It disables the kepub generation and some of the other features. I don't know what functions of the extended driver are still used when this option is selected.
