FYI - the Start Menu items are also shortcuts (.LNK files).

For the programs that had the problem:- After unpinning the existing icon, I started them from
their .exe files (C:\Program Files\Calibre2\calibre.exe, and C:\Program Files (x86)\Evernote\Evernote\Evernote.exe), and pinned the resultant transient icon to the TB. For some reason repinning the .exe didn't work
I don't have program shortcuts on my desktop, I know the Start Menu is buried deep within the bowels of Program Data somewhere, but I never use it.
FWIW: the taskbar yet another folder of shortcuts, it's stored at %AppData%\Microsoft\Internet Explorer\Quick Launch\User Pinned\TaskBar.
