They should sync. I haven't paid attention to it recently, so I have just tested it and it is working. But, it is only status and annotations/bookmarks/highlight for purchased books. No information about sideloaded books is synced.

Edit: There were problems with syncing annotations earlier in the year. At the time, they synced to the other device, but not to the iOS and Android apps. I have just tested this as well, and it is working.
