Moved to the epub forum for now. May move to the Kindleunpack thread if it proves to be an issue with KindleUnpack.
KU does it's best to create a valid epub from a kindlebook, but that's not always possible. Especially if the kindlebook wasn't created from an epub in the first place.
Try validating the resulting epub with an external validator of some kind (EpubCheck or Sigil's Flightcrew plugin) and see what kind of complaints might get generated. That may narrow down where to look.
