I've been through this recently with a malformed book I bought (coding problems of this non-fiction book stopped illustrations from displaying), and my understanding from discussions with Kobo CS is that Kobo will update the version of the book in its bookstore, but
a) it has no process to be pro-active (so it's up to the publisher to provide the updated file) and
b) there's no procedure to push the updated file to those who've bought the previous version.
But if you delete the file from your library, and re-download it, you should (I'm assured!) get the new version, since the old one will no longer be cached.
However, you may have to take all this through Customer Service anyway, because it seems the version details aren't regularly noted in the bookstore listings ... so unless there are visible changes like a new cover, you're not going to know whether there's a new version or not.
I've made several enhancement requests for the way the bookstore operates -- one is about updated versions, and the other is for the bookstore to remember a customer's purchases, so it doesn't keep recommending books you've already bought (!!!) -- but I'm not at all sure whether requests like that even go into any kind of active consideration.
