I'm thinking of trying some patches once they have been declared safe (I really miss advanced settings for sideloaded fonts), and I gather it would be a problem if they weren't disabled before upgrading F/W.
The device only checks for firmware updates when a sync is done. If you don't want to upgrade, don't sync. But, unless Kobo find major bug they have to fix quickly, the next update isn't going to happen soon. My guess is a 4.1 release to all devices in a month or so.

For the patches you are talking about, they don't have to be removed before updating. The best way to remove those patches is to reinstall the firmware. Installing an upgrade will do the same thing.
