Best bet would be to turn that check box off and import only the pdf's - then turn it back on.

Chris_Snow - Autoconvert only applies when Adding Books, it does not apply when books are copied from another library. So on Windows, if volumes warrant and if like me you're liable to forget to flip the setting after importing pdfs, an alternative might be to:
- install a Calibre Portable, in which Autoconvert is not set,
- import your PDF's via Calibre Portable into its default library
- use the Copy to library->Choose library path->Move option to move the books to your 'normal library'
It does mean stopping and starting different editions of calibre to import PDF's. For me at least it would be safer, and it would avoid the issue of waste of time PDF conversions.
However, I import quite a few PDF's and/or CBZ's every day, and I rarely convert them (CBZs never), so I decided not to use Autoconvert.
