That's not broken, that's how it works. Since there is no "standard" way to measure a page length Adobe decided that a page would be 1024 characters (slightly more complicated than that, but that's close enough for these purposes). Kobo has no control over this as long as they are using Adobe code for displaying epubs. And they are using Adobe because they pretty much have to if they want to allow reading of DRM protected epubs.
On the other hand, for their own format (kepubs) they have control over the page numbering because it is their own firmware code that is displaying it. If you use Calibre you can convert your (non-DRM) epubs to kepub and then it will number each screen as a page regardless of the font size.
