Unfortunately, I'm not sure if there is a solution that can be done from the Kindle. You may be able to change the color of the highlights in the PDF before you load it onto the Kindle, though. I would bet that this is happening because of the conversion to grayscale. Maybe make the highlights a really dark color and change the highlighted text to a lighter color? (or even black for for the highlights with white text)
