Just for a bit of closure: I did my clean install of Linux Mint 18 Cinnamon x64, re-installed Calibre, and have gone through my usual activities with it (very similar to latepaul's, above). No problems. I'm pretty sure I see a difference in how the main menu bar (with all its icons) works, though. When I connect or disconnect my Kindle, it's much slower re-painting the thing. Since everything from the kernel on up is new, though, I certainly can't point any fingers as to what might be causing it. But, I'm happy. Everything works.
