It is almost a requirement that everything must be re-installed after an Amazon firmware upgrade.
There are a few exceptions, but you are safest to just re-install anything that is not working after the update.
The update_*.bin packages you are re-installing should be placed in the /mrpackages directory.
You may place all of them in that directory at the same time.
Then trigger MrPI from its KUAL menu.

This is only my second time jailbreaking and I mistakenly thought the jailbreak PLUS hacks installed will persist after a firmware update. So it's only the jailbreak that persists.
(Also coming from Android rooting/flashing experience, the apps installed usually persist after a dirty flash.)
I got as far as rooting, and getting the Screensaver Hack to work on v5.5. But KUAL on the homescreen doesn't run when I click on it.
Will try updating to v8.5.1 and figure things out.
