No joy on that suggestion. But I did find a method that helped:
1. I created a new library named MASTER.
2. I did a copy-to-library with delete after copy, which moved all books still in the database from Calibre library to MASTER.
After that was done there were still books in the directory tree of Calibre library. Those were the "missing" book files. I re-added them to the new library: problem solved. A lot of work, but it fixed the problem with the most automation possible.
