The plug-in does a splendid job matching the look and feel of the original ePUB file (better than even calibre), unfortunately the footnotes do not transfer over.
@ukie - I suggest you take the matter up in the e-Book Tools thread. The author, Toxaris, is always willing to look into issues and make changes where he can.
