I recommend using a Tag value e,g, "Embed done", either in the standard Tags column, or in a separate custom column

Calibre's #date_modified column is the most recent date and time that the book's data was changed in the metadata database, changes can happen via indirect and not immediately obvious actions. It is NOT the file system Modified Date.
