My guess is that most (all) of your documents are not ePubs, conversions take time, sometimes a long time...
Your guess is right...Most of my docs are PDFs.
The plugin has finished counting pages after 3 days without errors. The error was caused by the lack of space in the temp folder. Since the last time I have moved the temp folder to another bigger partition.
