The iBooks way is it seems that if there are included and set in CSS fonts, a book first open is set to use them but if changed, it's remembered. That could be a way and would remove the need for a preference. If you mean by publisher settings, the preservation of colors, hopefully that comes by default someday. If other settings like line-height or I'm not sure what, maybe a preference could be added, though I'd choose something like described above unless it's unavoidable. Not everyone is going to be happy with everything and I'd prefer an attempted beautifully designed app like the iWork suite, or something else, that had just enough, or if it is a "power-user" app like Final Cut, features wait until they can be done just right, but in that case it'd sell less than one that catered to more.
