I'm rather surprised that Calibre doesn't just make note of where the books are and then gather metadata and open them from their current location. Do a small group. Then offload those.

(better yet: Get a bigger drive. Most sell with a clone the drive softwar package available. CloneZilla will do dual boot drives, where Acronis will not)
