The firmware upgrade done by the desktop application is to download a file and unpack it to the device. The device then processes it when disconnected. As such, unless the application is picking the wrong upgrade package, it should be OK. Kobo devices are designed to upgrade to the latest version after a factory reset, so, skipping versions should be OK.

Also, your upgrade is failing in a different way than that reported at the start of this thread and is the main problem discussed. In that case, the upgrade was installed, but something else is wrong. The device seems to be usable, but there are no books. For your problem, forcing a factory reset using the buttons (I can never remember how for a WiFi) might fix it. But the problem might also be the sign of a failing hardware such as internal SD card.
Thanks very much for taking the time to do that.

That's good to know; I would hope they would continue to support it, but as I said, mine completely locked up after trying to connect. If I ever get it to work properly, I don't know that I'm going to try to reconnect to the Kobo software.

Today I let it charge all day until the LED turned blue and when we plugged it into our Mac (without Kobo software running), it suddenly popped up and worked. I transferred an epub file to it, but the Kobo doesn't recognize it at all (even after powering off and back on). So, in that respect, it was giving me the same problem of showing no books.

When it was working, I went ahead and did the factory restore through the Settings -> Advanced menu, and now it's magically stuck on "Updating the software..." and won't clear again.

I'm of the opinion that maybe the internal SD is failing.
