For the rest, we can't be sure. As far as I understand it, Kobo is maintaining backward compatibility for the desktop application and the older ereaders. The firmware upgrade done by the desktop application is to download a file and unpack it to the device. The device then processes it when disconnected. As such, unless the application is picking the wrong upgrade package, it should be OK. Kobo devices are designed to upgrade to the latest version after a factory reset, so, skipping versions should be OK.

Also, your upgrade is failing in a different way than that reported at the start of this thread and is the main problem discussed. In that case, the upgrade was installed, but something else is wrong. The device seems to be usable, but there are no books. For your problem, forcing a factory reset using the buttons (I can never remember how for a WiFi) might fix it. But the problem might also be the sign of a failing hardware such as internal SD card.
