1) As MSWallack said, this is by design and will not change. There is even a sticky thread about it:
Sticky: Want to change folder structure or file names in the Calibre library?

2) Click the Library icon in the toolbar, and use Switch/Create Library to create a second library for your magazines. Then you can switch between them as needed.
Alternatively, you can use a Virtual Library.
