As an E-Ink Kindle owner, I can confirm that is a Fire-specific problem.

I am guessing that when you download a file from the browser it saves it somewhere else than when calibre sends it via a direct USB connection. Your Content Server issues would probably be fixed simply by downloading the file to the right place.
