Not really. If you have the driver configuration done correctly in calibre, it will set the collections for each book on the device that is also in the calibre library the next time you connect. So, if you change collections for the book on the device, then it will be changed the next time you connect to calibre.

I'm not sure what you are saying is actually happening, but my guess is that you do not have the driver configured properly in calibre. Have a look at https://wiki.mobileread.com/wiki/Kobo...nd_Collections for how to do it properly.
