backup/synchronization private books

I'm a complete newbie on these ereader things, but I'm hooked and love my reader. So bare with me regarding perhaps some newbie questions...

How do you guys backup/synchronize your annotations, markups etc you've made in a book you didn't buy from Kobo? Since Kobo doesn't allow you to backup/synchronize through the Kobo cloud or app on computer.

I don't want to loose all annotations or markups if the reader crashes or I would have to make a factory reset. Or if I just would like to synchronize/put the books on another reader/phone/tablet etc. Or to a backup harddisk.

And how are the annotions, markups etc actually stored on the reader, in the book itself or a separate file?

I've read something about synchronizing through Calibre with a specific kobo plug in, but didn't understand exactly how it works

Or does the annotations, markups follow the book, if I just copy the book from the reader and replace the original one on the computer?
