How are you saving/sending the file from Calibre to dropbox? Because Calibre automatically updates the metadata inside ebook files (including tags) when it saves an ebook to file (outside Calibre) or sends to a device.

You should only get this issue if you've disabled that metadata update (not sure how you'd do that) or are reading directly from the Calibre library.

Regardless, I can't think of any reason not to automatically put the collected tags directly in the merged epub. Test version has been updated to include that.
