I assume that you mean the update to the web store (there hasn't been a firmware update in quite a while) which resulted in those who had books that had been transferred from Sony disappearing from their account? I didn't have any Sony transfers so I can't speak authoritatively on this, but from what I've read almost all of the books were able to be re-added again (a pain, but not books permanently lost) and apparently Kobo customer service was working on adding some of the ones people initially couldn't be found. It should be noted that people did lose the ability to download some books when Sony closed and transferred accounts to Kobo because Kobo didn't have rights to those books or the particular version involved. That was a different and more permanent issue outside Kobo's control.
In my experience this is a one off somewhat niche issue and it sounds like it should be fixed (or fixable for most people)
