I'm not a big user of bookmarks or notes, so that isn't a worry. As sbaylor correctly guessed, my real concern is moving the books (preserving metadata) in the simplest way possible. So I'll have to play around with the iTunes method (I've avoided using iTunes for all sorts of reasons) to see what I can achieve.
