I can see the books if I plug it into my computer and I can see the USB Drive Mode screen on the kindle when it is plugged in, but thats all I can do.
I deleted all the books off incase one was corrupt or something but im now out of ideas..

Tell us what tools we have to work with please:
Is the device jailbroken?
Did you install rescue pack?
Did you install the rp add-on, coward's rescue pack?
Do you have USBnetworking installed?

Search for a thread by ixtab (see the FGA thread, prefixed 'tutorial' on how to do that) that contains:
reset by file
You need the correct name, which is something like:
DO_FACTORY_RESET
placed at the topmost level of USB Storage. IIRC.
