In theory when you connect to the cloud CC verifies that the metadata.db matches the metadata.db file in the cloud. If they are different it re-downloads the metadata.db file and CC will show everything in the new section that is new in your Dropbox version of your calibre library.

It sounds as if the metadata.db file in dropbox was not updated prior to connecting CC so the "new" books didn't yet exist in dropbox. Is it possible your dropbox version of metadata.db had yet to fully sync with the version on the computer you run calibre from.
