That's the way how I did it as well. But this way the structure within the folder im pointing Calibre at ("connect to folder") is given by Calibre. I can't just navigate around and point Calibre to some subfolders when sending ebooks, can I? So with this method I end up manually moving the transfered ebooks to their subfolders using the Windows explorer. Not a very elegant method imho.
The Calibre wireless connection function sounds good. But I would be facing the same problem as adressed in my previous lines I guess.

Right; that's why I just use my own file structure and either drag&drop the files or use the calibre OPDS server. (I have used the other methods to make sure they work as described.)
I use calibre to convert to epub or for epub to epub, so they are consistent. Then I can right-click the book and "Open containing folder" and then drag the proper file into the proper folder in the hidden file structure on my external uSD card.
With the OPDS wireless method you can define the folder to put the file in, each time you download, if you want. So you can put it where you want in your own file structure.
