This is, why I don't use sigil for editing an existing books without checking it with calibre's editor before. You can never know, what else you loose if a file is not mentioned in the manifest. This is a problem as well for books with soft DRM where the license information is in a separate file. After you open ans save the modified book with sigil you even do not recognize that you loose your license information.
For some it seems to be a feature, but if I know about the special mannerisms of programs, I know the way around them
