I have almost 800 books in my Nook library I want to download on my Mac and somehow get them in calibre. Is there a better way to get ebooks and have them in a library so that some company can't arbitrarily decide you can't have access to your books?

I would recommend trying NOOK Study. You should still be able to find a download archive of it somewhere. And once you have your books downloaded, Apprentice Alf's tools should be able to help you strip the DRM so that you have your books safely stored in calibre, easily convertable for whatever device you have in the future.
