If the KUAL active content document is not showing up at all, it sounds like the *.azw2 is gone (but how?

Even if you never jailbroke, IIRC you should still see the active content -- it would just refuse to open.
EDIT: viewing the wrong scope would indeed explain it -- in a way that losing your jailbreak
wouldn't.
