The 'active content' should not be grayed out - KUAL is installed.
The 'books' should not be grayed out - Kindle User's Guide should still be installed.
At least the O.P. did not mention removing it.
The O.P. did mention that *.txt and *.pdf are on the device, so -

Since the device received a recent update - the content might have to be re-indexed (and the database re-built) . . . .
I think that the device should not be reset, instead, treat this as an "indexer failure".
I.E:
Do the search bar test to see if the indexer is running -
If it is, then start with the routine of:
Connect to PC -
Delete half the items -
Safely remove -
Wait -
Re-test if nothing appears -
Repeat until only the Kindle User's Guide and KUAL remain.
Note also that the O.P. did not have a recent enough JB installed to bridge MKK -
he reported KUAL is broken and has not reported fixing it.
Note also that the O.P. did not mention re-installing Midori, which would be expected after a '5 series' update.
