Assuming you are using the DeDRM plugin by Apprentice Alf, there is absolutely no reason the plugin should have any effect on conversions whatsoever.
It is the setting I mentioned (and only that setting).
While it is possible a plugin could deliberately muck with that, it is doubtful. And Alf's plugin certainly doesn't.
