"Ghost books" --
see this thread, particularly posts 7 and 8 (which in turn points to another thread). I found collection updating was not happy when I changed the title of a book with Calibre. It then turned the book into a "ghost book" - present only when explicitly searched for, but not otherwise visible. (At least, not in Collections View). This might be related to what you describe.
This is all with the previous firmware version, as I haven't updated yet. I only got Amazon's email today, and came here to see what people thought of 5.7.2. Which is why I'm reading this thread (late).
